I don't know how to use the annoying one-click encode. My files always come up horribly out-of-sync and the aspect ratio doesn't come out right either.

Don't use one click encode, select DirectShowSource method when you're doing the avisynth script and select Auto Encode after you've done the avisynth script and selected your audio.
