You would get a better answer asking on cpanel forums.
You can edit CSS files from WHM, this would be preferred as code shouldn't need updating much when updates are installed.
You can edit files in /usr/local/cpanel/base/frontend. To simplify upload/create a alternative style and edit the files. This would need updating when cpanel releases updates, it not really worth the hastle.
