well, someone can pay you have specific topic.
You could have email list and advertise through email.
depends what nature is your site.

But in reality, website is like a magazine. It's all about traffic and advertising.
If you're doing service, your whole website is big advertisement.
every niche is specific, so it depends on that.

A nice way of making money is offer something unique to users, and a mass amount of that to premium (paid) users.

You can also put ads on a site the "nice" way, don't spread them everywhere and people won't have problems with them.

If your content is unique and in someway helpful to anyone then you can place a 'donate' button to your site. An example of donation would be, "buy me a cup of coffee for 1$' etc. or add an amazon wishlist. Or you can add 'paid members specific' area to your site, blog or forum but all of these type of methods require A decent relationship with your audience. if you have it then you're good to go.

Wow, nice necro.

But for any other users who are interested, yes there are many ways to earn without ads.

1) Your own products
2) Your expertise/knowledge/coaching
3) Premium content for subscribers
4) Donations

Of these 4 options, donations are probably the easiest to set-up, but if you don't have an intimate connection with the reader-base then it's not going to yield much. Best for forums where there are plenty of members.

Arranging for Premium Content subscription is good if you actually have good content. Usually those with useful content that can be considered an expertise in a niche field can earn you good money. You can for example sell an e-book that has all the content or only give access of premium pages to subscribers.

Offering your coaching and products at a price is one of the hardest to do, but has the most pay-off. It's essentially like opening a shop and letting the money come in, only that your shop has far lower rent. The catch of course, is to have the product/skills that are in demand in the first place!
