but ever think about the links in webmaster zone?
Ever seen it comes from any subdomain?
It always shows the domain name.
This link will reflected as google.com

About the links in the webmasters zone: THOSE ARE THE INCOMING/OUTGOING links related to your site. It is just to show that what other sites are linking to your site.
PR is completely different from what you mentioned. If the linkback was on google.com then it would have been considered.

every page has it's own unique pagerank. It is possible to control the flow of pagerank within your site and to other sites by using relation tags in the anchor code.

Only the PR of the page which is linking is used for your site's PR calculation.

Let's take your logic of gaining Pagerank.
Digg.com has a PR of 8/10
So does that mean every submission you make to digg will give you more linkbacks. NO, that does not happen. Anyways, just read the above thread and you will get an overview of what and how is PR calculated.
