Yes I already did scan with malwarebytes and got rid of malware. Thanks I found it, I removed an extension from the chrome browser and that resolved the issue.

Did you try to uninstall all the unnecessary programs from Control Panel?

No need to change anything in .htaccess, just try to save your permalinks setting once again and then check it if it works for 404 error issue.
