Wait I dont think you can use Mod_secrity and mod_desevasive on nginx. I think you can use (D)DoS deflate on nginx though. Anyway if I follow Raymonds tutorial, will my site have any downtime whilst doing it? If it goes wrong doing it raymonds way, how do I un-install it.

One problem. Under "Networking Setup" Then into "Nameserver Ips" After doing what I was told above, nothing shows up there. What is wrong?

Maybe its time for an upgrade, your server may have outgrown what you are using it for. That's my guess. I would also try what Bharat said, fully reboot your server, then reboot Apache as well.
